You can perform hard disk operations without formatting the drive. Simply install a partition manager solution on your PC and then you can use it to shrink one HDD without formatting it.
For this procedure, I recommend using MiniTool Partition Wizard. Download and install the application, then right click the partition you want to split and select Split.
I have a 64 GB flash drive and want to clone just the Windows 10 system files (54.2GB), not the whole 118G SSD C:\ drive. Is this possible?

Judging by the application's online documentation, I don't think that is possible as WinToUSB also clones the third-party tools installed on your Windows. However, I recommend contacting the developers using this email address: support@easyuefi.com and asking them directly if there is any way for you to select which files and programs get cloned to the USB memory stick.
Alternatively, you could try installing a secondary Windows on a different partition, setting up the applications that you need, then cloning that operating system instead of your main one.
